I am trying to plan my first day. How many hours does the Northern line train actually take to reach Anuradhapura?

If you take the Express train (like the Yal Devi or Uttara Devi), it takes about 4.5 to 5 hours. Do not take a slow local train, or it will take 7+ hours.
I took the 2nd class reserved. It took 5 hours. It was a beautiful ride, especially once you get out of the Colombo suburbs and into the palm tree landscapes.
Always assume the train will be 30 minutes late arriving. It is just the reality of the railway system here.
Book the AC Intercity express if you want comfort. It takes exactly 4 hours. But book it a few weeks in advance.
Scam Watch: colombo
Driver claims the meter is broken and quotes an inflated flat rate. Common on arrival at airport or railway stations when tourists are tired and disoriented.
Drivers wearing official-looking uniforms claim to be "government-approved" and charge 3-5x normal rates. They may have fake badges or ID cards.
Women with babies approach asking you to buy milk powder at a nearby shop (not cash). The shop is run by accomplices and charges 5-10x normal price.
